It is due to the angle of interaction between base pairs result in major and minor grooves instead of the distance of backbone of DNA from each other. The helix diameter is 20 A^o and helix rise per base pair is 3.32 A^o. Also the base pair tilt to 6^o angle which is the reason of forming minor and major grooves.
