The free nitrogen from the atmosphere is converted into it's organic form in the process of nitrogen fixation. In the process of nitrification, nitrosomonas and nitrobacter are involved in producing nitrites and nitrates respectively. Then the ammonium ions are taken up by the plants to form amino acids. This process is referred to as assimilation. Finally in the last part of the nitrogen cycle the free nitrogen is liberated back into the atmosphere via a process called denitrification.
