In a balanced chemical equation when do we take two molecules of an atom in which no two atoms combine ;like for example nitrogen+chlorine gives nitrpgen oxide.

In a chemical reaction we only include the atoms/molecules which participate in the reaction.
Also, each one of the atoms/ molecule must be present in the same amount before and after the reaction.

The reaction mentioned by you,

N2 + Cl2 -----X----> NOx
cannot occur as Cl is nowhere in the products and O which is not present as a reactant is present in the product.
