Yes, brains as well as of hearts of all vertebrates (from fishes to mammals) are homologous organs. Brains of all vertebrates are developed in a similar manner which is easily observed during embryonic development in all vertebrates. All of them have three lobes of brain and similar further divisions and their brain is covered by meninges. Same way, hearts of all vertebrates are homologous organs consisting of cardiac tissues and connective tissue.
