Homologous chromosomes are the chromosomes that contains the same genes at the same position but can have different or same alleles. In humans each chromosome occur in the form of homologous pairs of which one is inherited from mother and one from father.

Yes, alleles are present on all the chromosomes but it is not necessary that the alleles belong to the same gene.
