Will the impact of removing all organisms in a trophic level be different for different for different trophic levels? Can the organisms of any trophic level be removed without damaging the ecosystem?

Yes, removing all organism in a trophic level will de different for different trophic levels. All organisms of different trophic level are equally important. If we remove autotrophes it will result in the decrease in the number of herbivores and hence carnivores, but if we remove herbivores it will result in the decrease in the number of carnivores and increase in the number of herbivores.
If we remove all the organisms from any trophic level it will result in either increase or decrease of number of organisms in other trophic levels which will adveresly effect the balance of ecosystem.
