Phylogeny is the similarity between the organisms with their ancestors to determine this a molecule which hasn't undergone much changes over the course of time needs to be studied. Hence ribosomal RNA is used to study the phylogeny because according to Carl Woese ribosomal RNA are ancient molecules and distributed all over the lineage.
