The air above our heads extends till the end of the atmosphere thus this huge amount of air exerts a force of about 1000 kgs on our heads. There is not a lot of air in our body so how is the force exerted by it enough to cancel out the weight of air above is?

The reason is that the pressure is balanced. That is, the inside of our body is pressurized as well as the environment outside our body.
