Proteins are broken down to amino acids and enter the blood stream. When there is too much amino acid, it gets converted to other products by the process of deamination in liver. Liver converts the nitrogen present in the amino acid to ammonia, which is converted to urea by the liver. The excretion of urea is taken care of by kidneys. But if kidneys are damaged, doctors usually prescribe to cut down the intake of proteins.
