Rutherford did this experiment in the vacuum tube because alpha particles used by the scientist during the experiment can be stopped by the medium of air and hence its energy will be dissipated which will affect the experiment.
So, to avoid the collisions between the alpha particles and air molecules.
Hence, the experiment is done in the vacuum.
