All microbes are not pathogens. A few harmful microbes, for example less than 1% of bacteria, can invade our body (the host) and make us ill. Microbes cause infectious diseases such as flu and measles.
there are many other microbes which are helpful to us.

There are many bacteria in the gut that help with digestion. There is also bacteria on the skin that helps prevent colonization by more harmful bacteria.

As long as these bacteria stay in the parts of the body in which they work commensally with humans, there is usually no issue. It's only when certain types of bacteria try to live and grow in places that they don't belong that we run into problems.
