The correct option is A has gone
The present perfect tense is used to describe something that happened in the past, but the exact time it happened is not important. It has a relationship with the present. This sentence is a typical example of present perfect tense since it comprises of the above mentioned properties.
Have/has + past participle makes the present perfect.
Since this sentence is in the third person and we need in present we would be using "has" ("had" is used for past tense)
In this case, both "gone" and "been" are past participle.
"gone" means no longer present whereas "been" means to occur or take place. The former one is a perfect match to what the sentence needs as 'Tom' is no longer present.
