Question

How can we take accelaration of a body in the upwards direction as positive? Since it is going against the gravity of the Earth must'nt it be taken as negative?

It's all up to you whether to take upward direction as positive or negative.
Direction of acceleration is not fixed.
The only thing you need to do is to take a frame of reference and define the positive direction.Then everything along that direction will be positive and everything opposite to it will be negative.
This won't have any affect in numerical problem.
